Yes so everything resets after matchday 3.

After matchday 3 you could remove Harry Kane for example before the knockouts.

You could then hypothetically put him back in for the final for example.

However that gap between matchday 3 and the first knockouts is the only time that is possible.

Any changes after that count same as the group stages
